How to transfer iPad iBooks to Mac including ePub, PDF, Audiobook?

I had a few hundred ebook files (epub and pdf format) on my MacBook that were synced to my iPad (and iPhone) via iTunes. (I tried the iPhone Backup Extractor application, but the actual book files are not kept in the iBooks app on the iPad.)
